Darth Sidious and Darth Revan (in that order).
Both brought the Jedi Order to their knees, and would of eradicated them with extreme ease if it wasn't for "Darth" Malak and "Darth" Vader, the former blinded by greed and the second turning back to the light. Plus they are both bad a** Sith and each mastered the Force and Lightsaber combat.
Btw: I consider that Darth Revan was killed by Malak when the Jedi borded his ship, after that it wasn't Darth Revan anymore xD, him betraying the Sith and working for the Jedi (though not his fault really) and therefore placing him in second position.

I may have already chimed in, but I can't remember, so I will again. Of all the one's I experienced, Naga Shadow. All games make the sith out to be SOOOOOO OVERBOARD and powerful. I mean, cooooooome on, a freaking Star Destroyer just "pulled" out of space. Shenanigans, a million times Shenanigans. But I like Shadow not for his overboard powers, or his extreme evilousity, but instead because he was what is evil in the real world. He was ambitious and calulating. Next would be Exar Kun or Ulic Qel-Droma with Darth Maul in a solid fourth (Ray Park is awesome).

Darth Revan is my first and foremost favorite just because of KoTOR. Nuff said.
Next, and last, would be Lumiya. I have seen much with her in it, but I have read the Legacy of the Force series, y'know, when Jacen becomes Darth Caedus. Anyways, I like her views on the Sith. Being Sith doesnt mean you have to go conquer everything you see. She's very deceptive and knows how to get what she wants without violence, which is a trait most Sith I think lack.
EDIT:
And Darth Traya. I mean, she wanted to 'kill' the Force. And almost succeeded.

1. Dooku - "Not as clumsy or random as a Dark Jedi; an elegant Sith for a more civilized age." Guy was awesome. He wasn't a RAWWWRR! Sith, he had poise, control, and god he had cool voice. Not only that, but he was one of the greatest lightsaber users of his era and the equal of Mace Windu. He needed way more screen time, it is a crime the small amount they gave him. 2. Revan - I would say Exar Kun would come out on top in a duel, that said, with an army under him, Revan is unstoppable. Probably the greatest tactician and strategist in SW. Also, what a cool outfit. 3. Exar Kun - I love his story, simple as that. 4. Darth Vader - Until the very end of his life, the whole removing of the helmet, he was the meaning of awesome. His suit was awesome, his voice was awesome, everything was awesome. How he caught Han's blaster bolts with his bare hand then disarmed him, it was like the perfect example of "***** please." 5. Naga Sadow - Great sith with a great story. Brought the republic to its knees and was, like Revan, defeated due to his apprentice betraying him. 123412131. Starkiller - Even below Darth Jar Jar Binks.

1. Palpatine - Has always been and will always be my favorite Star Wars character, let alone Sith. This is what a Sith Lord should be in my opinion; cold, clever and manipulative. Darth Sidious not only accomplished what no other Sith before him could in taking over the Republic and destroying the Jedi Order, but he did it all only having to bust out his lightsaber once (silly Mace Windu). I hope you've all been taking notes, because this ladies and gentlemen is how you Sith.
2. Revan - You can't not like Revan. I guess I'm not very unique in that way. xD If we could include the non-canon dark side ending of KotOR, Revan would gain even more points. I never do tire of the look on my player character's face as he lures the Republic and Jedi in to be crushed in that ending sequence.
3. Darth Vader - "I am altering the deal. Pray I do not alter it any further." Darth Vader did not ask, he just took. This is how I choose to remember Vader, awkwardly delivered lines about the coarseness of sand be damned. George Lucas has done everything in his power to destroy this character from crappy love scenes, to teenaged angst, to having him wail "NOOO!" like a mental patient in the character's most climactic scene. I however will not allow this. Unspoiled by Lucas' machinations, Vader is undoubtedly the most iconic if not badass Sith around.
4. Darth Maul - Maul didn't talk much, but that was probably for the best considering the rest of the dialogue in those prequels. Though canon will say Exar Kun invented the double bladed lightsaber, it was Darth Maul that introduced most of us to the unadulterated badassery of this weapon. The moment where he ignites both of his blades and the subsequent battle were enough to make Episode I worth the price of admission.
5. Dustil Onasi - Simply for providing me the privilege of killing him. My god was his voice annoying. The only thing more annoying than Dustil was his whiny Father. I made him watch. =P

#1: Palpatine: Here is a man who, for all intents and purposes, nearly destroyed the entire Jedi Order, and did it in such a way as they never saw it coming (at least not early enough to do anything about it). Here is also a man who took one of the greatest Jedi to live to that date, the "Chosen One", and turned his own purely righteous morals and values and used them to basically force him into servitude. Palpatine was simply one of the most devious minds in the entire universe.
#2: Revan: Here is another man who had the galaxy in his hand, only to end up saving it from his own student. The entire story is simply so awe-inspiring and original, I think even non-SW writers could learn a thing or two from it.
#3: Vader: The "Chosen One" fulfilling his destiny of bringing balance to the Force (eventually), Anakin is truly powerful and imperative to behold. God forbid someone so domineering and unstoppable as Anakin Skywalker were to ever exist in real life, we would all be his subjects.

When I was younger, it was Darth Revan without question. Then I read the Darth Bane book series, and he is by far the greatest Sith of all time. If it weren't for him the Sith as they were by the rise of Darth Sidious would have never come about. So for me the order goes 1. Darth Bane 2. Darth Revan 3. Darth Sidious oh and an honorable mention would be Darth Nihilus, because he's insanely badass. Also, here's a fun fact, his appearance was inspired by No Face from the studio Ghibli film, Spirited away
